I would like to ask a municipality the permission to use their recently published 3D model of the village https://bex.uzuverse.com/ for mapping. Is there a special way to do it?

As far as I'm aware, there's no 'special way' to do it other than sending an email to the responsible person/office and documenting the process. As I've just written in https://lists.openstreetmap.ch/archives/list/talk-ch@openstreetmap.ch/thread..., there are several ways that the process is documented I know of:
- On the OSM Wiki: https://wiki.openstreetmap.org/wiki/Canton_Berne_Building_Polygons and https://wiki.openstreetmap.org/wiki/Permission_City_of_Berne_Orthophotos - In a commit message: https://github.com/osmlab/editor-layer-index/commit/9e8fa8cfd631a412292efc61...
The OSM Wiki also has an (outdated) template at https://wiki.openstreetmap.org/wiki/Permission_letter_template or (more recent versions) at https://wiki.openstreetmap.org/wiki/Import/Getting_permission
